You will never get ALL the entries because they are placed in almost every hive. Some of them don't have recognizable names so you wouldn't associate them with the app you have uninstalled. 2. You could easily delete or change a key that is linked to an app that is still installed and being used. It may cause erratic behavior in the app or cause it to stop functioning altogether.
